If I am working on a 2 storey building, I have created my ground floor geometry, but when I go to the upper floor, it puts it into the ground floor subfolder. Any way to make a specific floor active so the geometry will go to the right place?

The way it should work is:  Above the tree, there is a Floor drop-down box that you can use to select the "active" floor.  When you have "Floor 0.0" selected, new geometry will be added to that floor and when you have "Floor 3.2" selected, new geometry should be added to that floor instead.

If you've got "upper floor" set as the current floor, and your new rooms are being added to "ground floor" then you've found a bug.  You can move things around after they've been created using the Change Group... action.
